Ain't It Cool News wasn't the only site to report this rumour... There's also ComicBookResources and SuicideGirls. The latter had an interview with Aronofsky where he confirmed that Bowie and Clint Mansell are working together in what might be a new Major Tom song, and that, at one point, Bowie had plans to adapt Watchmen into a rock opera.
I think what happened is that when Bowie first met with Aronofsky to talk about making a song for The Fountain, Bowie found out Aronofsky was also involved (at the time) in the Watchmen adaptation and mentioned the rock opera idea (which made Aronofsky go into panic, because, according to him, if he fucked the movie up Bowie would be pissed). This was probably just a crazy idea that flew through his mind for a second to be forgotten instantly.
The significance, at least for me and many other Watchmen fans, is finding out that Bowie likes the comic book enough to fantasize about making a rock opera out of it.

I'm assuming they didn't get the idea from that line, but rather from "a few e-mails regarding ... a new version of Space Oddity for Darren Aronofsky's upcoming movie, The Fountain" like they said they did.
