Yes, you are correct. I corresponded with Tony via email and then met him at a concert at CBGB's for another artist he's currently working with, and he confirmed that the order will be returned to the concert running order. He said, and I'm paraphrasing here, that one reason it was originally released with a chronological tracklisting was that the songs fit better on the LP's that way. With vinyl, there were time constraints to what would physically fit on an album side that are significantly less than those on CD. As far as the "real concert" feel, I don't think that will be restored, as it's not on the original masters. The audio from the "Stage" shows was recorded at studio quality, hence Visconti's love for the album and its sound quality, and this meant that the crowd noise was not so much mixed out, but was never picked up by the microphones in the first place. This is conjecture on my part, but it seems logical based on what I've read of the recording and mixing process of the album.
